Daniel Pérez Calixto

Physicist (Ph.D.) working in computational biology at INMEGEN, Mexico's National Institute of Genomic Medicine, where I lead institutional bioinformatics. I also teach computational biology and physics at UNAM.

Most of what I build here follows one idea: a model earns trust by being falsifiable. Every project ships a validation that can fail, and says out loud where it should not be used.

What's here

  • NephroQ — mechanistic digital twin for type 2 diabetes → chronic kidney disease. Neural amortized inference recovers per-patient injury rate from sparse creatinine histories. Parameters are frozen on two published trials; a third is predicted out-of-sample.
  • CRC-digital-twin — colorectal cancer molecular subtyping as attractors of a continuous Hopfield network, on a 10-gene RT-qPCR-only panel. Externally validated on independent cohorts without recalibration.
  • Mechanogenomic Virtual Cell — links tissue stiffness to nuclear mechanotransduction and gene trajectories. Gene response directions are pre-registered before touching the RNA-seq.
  • Pipelines_Inmegen — Nextflow workflows for variant calling and expression analysis. The analytical backbone of my institute's genomics services.
  • lung-nematic and constructal_transcriptomics — nematic order in lung histology; co-expression networks in T2D progression.

Away from the keyboard I design organ-on-chip systems for pharmacological safety testing — first place, CANIFARMA 2025 Technological Research Award.
