Donncha O’Toole

I build open-source bioinformatics tools and investigate the code behind scientific results at Cheerful Duck, based in Ireland.

Bioinformatics software

  • DotMatch — deterministic assignment of sequencing reads to known CRISPR guides, inline barcodes, primers and other targets. Source.
  • Turbo Picard — selected Picard-compatible preprocessing and quality-control commands in Rust. An evaluation release: assess compatibility one pipeline step at a time.

Scientific red-teaming

I check calculations in scientific software, write tests for bugs I find and propose fixes. So far, this has covered sequence processing, genomic intervals, statistics and single-cell benchmarks.

Finding a bug does not tell us whether it affected a published result. I document what I tested, link to the exact code and explain what remains unknown.
