Typically booking is done by number of nights. There is a check-in time, which is the earliest you can expect to get into the room without additional fees or arrangements. There is also a check-out time which is latest time to leave the room on the checkout date.
When booking from Nov 3 to Nov 5, you are getting 2 nights. The night from the 3rd to the 4th and the one from the 4th to the 5th. Say, for example that check-in is at 3 PM and checkout is at 10 AM, you can come in on November 3rd after 3 and must leave on November 5th before 10 AM.
When you make a booking from Nov 3 to 4, you would be therefore charged the fee for one night, unless the hotel has a minimum-stay length which exists in some places or between certain dates.
The basic assumption in regular Hotel booking is that a hotel is primarily a place to sleep and that people primarily sleep at night. As such, hotels normally work in terms of "nights" not "days". Furthermore a hotel room needs to be cleaned between guests.
So a booking from "November 3 to November 5" would be two nights. You would be expected to check in after the check-in time on the 3rd and check-out before the check-out time on the 5th.
Exact check-in and check-out times vary, but sometime around 2pm-4pm is typical for the check-in time and somewhere around 10am-noon is typical for the check-out time. The hotel knows that many people will check out early and check in late, so this gives them enough time to get the cleaning done using staff who work normal working hours.
Many hotels will offer early check-in or late check-out services to extend this by a couple of hours either end. Hotels will also usually store your luggage before you check in and/or after you check out.
But in some cases, if you need the use of the room for your full stay you will need to book from the day before you arrive, and/or book it to the day after you leave.
Hotels book from check-in to check-out. Earliest check-in is typically at 3PM in the afternoon, and latest check-out is typically at 10AM, the morning of the next day (but these times may vary depending on the hotel). Thus a hotel books the number of nights that you stay.
So if you check-in on the 3rd at 3PM and check-out on the 5th at 10AM then you have stayed 2 nights (Monday night and Tuesday night). Likewise, if you check-out on the 4th at 10AM you've only stayed 1 night (Monday night).
You can ask for things like early check-in (before 3PM), and late check-out (after 10AM), but the hotel still counts the number of nights that you have booked. (And it is up to the discretion of the hotel to grant you the early and late checking)
