Whenever I select these two faces to use Bridge Edge Loops, the faces are deleted instead of creating a bridge. Is there a setting I need to change, or am I selecting the faces incorrectly?

You can't bridge separate objects, you have to join the two objects first together with CtrlJ and then you can bridge them:
